Sequence Alignment as a Database Technology Challenge
نویسنده
چکیده
Sequence alignment is an important task for molecular biologists. Because alignment basically deals with approximate string matching on large biological sequence collections, it is both data intensive and computationally complex. There exist several tools for the variety of problems related to sequence alignment. Our first observation is that the term ’sequence database’ is used in general for textually formatted string collections. A second observation is that the search tools are specifically dedicated to a single problem. They have limited capabilities to serve as a solution for related problems that require minor adaptations. Our aim is to show the possibilities and advantages of a DBMS-based approach toward sequence alignment. For this purpose, we will adopt techniques from single sequence alignment to speed up multiple sequence alignment. We will show how the problem of matching a protein string family against a large protein string database can be tackled with qgram indexing techniques based on relational database technology. The use of Monet, a main-memory DBMS, allows us to realize a flexible environment for developing searching heuristics that outperform classical dynamic programming, while keeping up satisfying sensitivity figures.

متن کاملA generalization of Profile Hidden Markov Model (PHMM) using one-by-one dependency between sequences
The Profile Hidden Markov Model (PHMM) can be poor at capturing dependency between observations because of the statistical assumptions it makes. To overcome this limitation, the dependency between residues in a multiple sequence alignment (MSA) which is the representative of a PHMM can be combined with the PHMM. Based on the fact that sequences appearing in the final MSA are written based on th...
متن کاملEmulating BLAST using database technology
Sequence alignment is very important for molecular biologists. Blast is a well-known family of heuristic approaches to solve this problem efficiently. Special purpose algorithms and datastructures, however, do not support the data abstraction offered by database technology. In this paper, we show that modern extensible database management systems, like the Monet system, allow performance compar...
متن کاملRetrieval and on-the-fly alignment of sequence fragments from the HIV database
MOTIVATION The amount of HIV-1 sequence data generated (presently around 42000 sequences, of which more than 22000 are from the V3 region of the viral envelope) presents a challenge for anyone working on the analysis of these data. A major problem is obtaining the region of interest from the stored sequences, which often contain but are not limited to that region. In addition, multiple alignmen...
متن کاملParAlign: a parallel sequence alignment algorithm for rapid and sensitive database searches.
There is a need for faster and more sensitive algorithms for sequence similarity searching in view of the rapidly increasing amounts of genomic sequence data available. Parallel processing capabilities in the form of the single instruction, multiple data (SIMD) technology are now available in common microprocessors and enable a single microprocessor to perform many operations in parallel. The P...
